Another ship is Nadeshiko x Rin from Laid-Back Camp
Considering Rin wanted to summon a Saber class servant, and in the UBW route Artoria eventually becomes hers, I think both would definitely be very gay to each other.
Honorable mentions: Female player and Nero/Tamamo in Fate/Extra.
I even wrote fanfics on the two since they would be the Moe couple.
