Because once Thune is the majority leader Trump would likely push to delay or not actually go through the process of swearing him into the Senate.

My wild ass guess is that by seating him this term (because he is taking Diane Feinstein's seat), it will give him some sort of seniority going forward when it comes to committees and leadership.
