As someone who shops on both sides of the bay... Most of the good ones are in the East Bay.

Community Thrift is still around but all the other ones I used to go to went out of business in the 2010s.

It really depends on what you're looking for - go to a neighborhood where the style you're looking for is popular.

Dorothy's Closet on Channing Way is good but limited hours.

Piedmont Ave in Oakland has several.

Co-op free piles are really good right now if you know someone who can get you in.

Community Thrift on Valencia is the only real thrift store I know of that isn't Goodwill or Salvation Army (fuck those guys). If you want more curated vintage: Vacation in North Beach, Body Philosophy Club & Future Past in Inner Richmond, Valencia Street Vintage
