While a majority of autoimmune-related variants act in the same direction across all diseases (for e.g. a risk variant near SH2B3 shows the highest pleiotropy with concordant associations across seven autoimmune diseases), interestingly, 2/

a substantial fraction show heterogeneous effect direction across traits. Of all, type 1 diabetes and inflammatory bowel disease show the most overlap with MS. 3/

Another fascinating finding is MS genetically overlaps more with neuropsychiatric diseases than with other neurodegenerative diseases like Alzheimer's, Parkinson's etc. I guess the causality of these associations run from MS→ neuropsych rather than the other way around. 4/

With regard to neurodegenerative diseases, a major fraction of MS variants seem to have opposite direction of effect with Alzheimer's (i.e. those that increase MS risk, decrease Alzheimer's risk). 5/
