I'm going to say Legend of Zelda: Echoes of Wisdom. Kinda feel like it's not treated as a "real" Zelda game since you aren't playing as Link. But the mechanic in this game is the most creative (IMO) since Scribblenauts. Just a wonderful breath of fresh air for the series.

I’m sure it will get more attention with the console release soon but Nine Sols was incredible and easily my favorite metriodvania.
