They do not. Pardon cover the specific crimes stemming from a specific incident. If the incident is separate, the crime is separate.

Of course at any time, Trump could pardon this guy for the possession of classified materials charge, but he doesn’t want to do that because the original pardons were very unpopular and these follow up pardons would be even more unpopular. Fighting in the courts flies below the radar of most.

The pardon would in my opinion have to state that it covers it otherwise what they are in fact arguing that classified material in his case, illegal gun in another are "fruits of the poisonous tree" which they are not, charges brought and/or convictions were solid, pardon is accepting guilt.
