I decided to make the datasets I'm generating for my phd project public. For each protein in Swiss-Prot, I'm making available PLM embeddings (ProtTrans, Ankh, ESM2), GO annotations and taxonomy representations. All files follow the same order, one line per protein. github.com/pentalpha/pr...

Noise regulations in North America are generally piecemeal, experts say, and tend to focus on things like parties or concert venues, instead of the sources of noise that actually cause us the most harm: noises from transportation. www.cbc.ca/radio/whitec...

It’s been 20 years today since my first paper on intrinsically disordered proteins Mapping Long-Range Interactions in α-Synuclein using Spin-Label NMR and Ensemble Molecular Dynamics Simulations doi.org/10.1021/ja04... and I thought I would tell the somewhat random path that led to this paper. 1/n

Reposting this again - We are looking for a postdoc to study the physiology, evolution, and cell biology of anaerobic ciliate-methanogen symbioses using 'omics, experiments, and/or microscopy. Still accepting inquiries, and I would love to hear from interested candidates.

I've created a new plugin for #PyMOL (called PyMOLfold) that allows you to fold protein sequences right in the GUI. Simply select your model of choice (e.g., #ESM3, Boltz-1) and paste in your amino acid sequence. github.com/colbyford/Py... #ai #proteinfolding #alphafold

📣 Save the dates 📅 We are organizing a Benzon Symposium on "Protein structure prediction and design" with what I think is an amazing set of speakers Meeting will take place in Copenhagen 🇩🇰 on Sept. 1–4, 2025, and abstract submission will open in March (benzon-foundation.dk/benzon-sympo...)

Klára Hlouchová from the Department of Cell Biology received an ERC Consolidator grant!👋 A groundbreaking ERC-funded project aims to create 'LIFE-19'—a bacterial strain using just 19 amino acids instead of 20 🧬. Congratulations! #SyntheticBiology #ERCCoG 📌 1url.cz/U1Zvc

I just tried this and it worked the first time with no setup fuss or dependency annoyances or anything, just did exactly what the docs said it would do. That's so rare I have to celebrate it!

Very cool work from Yang Lu et al. demonstrating miscalibration of BLASTP’s E-values and generating well-calibrated values via a knockoff-based approach (cc @mikelove.bsky.social) - academic.oup.com/bioinformati...! More analyses could benefit from knockoff-based approaches.

We did this crazy project where we tried to see if proteins could interact with their mirror image ligand. Seems impossible when proteins need to form 3D structures to interact. But what about if the interaction remains disordered??? www.nature.com/articles/s41...

Hi Bkuesky! I’m a group leader training generative models for protein design. I dream of agentic solutions for enzyme design, where models autonomously take decisions and iteratively learn from experimentally feedback. I’m happy to be back to a social network to actually read science!
