You are an evil man. This stopped me for a good few minutes as I questioned my reality depending on what hat I was wearing.

The answer should be "All of the above, depending on solution" but as you specified "MS based proteomics" the answer is they have a positive charge (in the majority).

The answer is "acidic". Basic peptides have many things against them, esp. the condition that they should normally have only 1 R/K, but can include any number of E/D residues. Doesn't help that ~50% of tryptic peptides are too small for typical MS/MS experiments, taking many K/R's out of the game.
