Hmm. "Endures the best" is tricky phrasing. My favorite is Lake Marie. When I Get to Heaven is poignant in John's tongue-firmly-planted-in-his-cheek way. If you mean most respected after all these years, Sam Stone is dynamite - although Hello in There and Illegal Smile are big fan favorites.

I'm a huge John Prine fan as well! I love both of their versions. In fact, my favorite is the one they sing together on John Prine Live. I think more people know her version, but I really do love the original.
