so everyone just rolled with her being trans, and the creator apparently hinted at at least one pony from season 1 being trans, so everyone was like "that's totally Trixie" :)

so from what I've been told it's kinda a fandom headcanon base on what was originally an art error, apparently Trixie was supposed to be a male character but it got changed part way through production, and there are some male-specific to the style art features that got left in early on
