After looking it up, it does actually make sense, since you're making the shoe waterproof. Think "impregnable fortress" it can't be entered (by water).
I think it actually makes more sense to think about "impregnated" in the sense that the material of the boot is impregnated with a substance that makes the boot waterproof. The word you're looking for otherwise is impenetrable.
