My read on this as a non lawyer so my words are dust. The Trump admin probably can cut funding, but it is a high bar to prove that a given protest is in itself illegal. That won't stop the admin from doing it because reversing that descsion requires litigation.
However, some of the protestors in the student protests did do illegal things such as barring Jewish students from accessing facilities and a few instances of assault; but those were actions taken on an individual level.
Deporting or inprisoning foreign students for protesting, assuming they not breaking laws in protesting. That is, in my limited understanding, completely unconstitutional. Just because they are not citizens does not mean that they do not have freedom of speech.
Arresting citizen students for protesting again assuming that the individual is not breaking the law is definitely a violation of the first amendment. All of this will have to be litigated which Trump knows is costly for individuals and institutions alike.
