It’s neither here nor there but my head canon for the Knuckles story is that it’s after Sonic’s story. The lynch pin for this being that the egg carrier in the pyramid that unleashes the ghosts is already broken and the ghost bedevil Knuckles right away in his Act 2.

Yep, I’m pretty sure that’s what’s meant to be happening. Knux is just mopping up remnants of Robotnik’s forces post-Sonic’s story, hence why the Eggman is no where to be found and the final boss is the Mecha Sonic that was not finished off at the end of Sonic’s Sky Sanctuary play through.

Ultimately that’s my interpretation. Just because Robotnik is defeated doesn’t mean the entire infrastructure he developed on the floating island just disappears instantly. Knuckles has to deal with all of that.

I think that's the only interpretation, right down to Knuckles chilling out at the beginning of the game, and Angel Island still being in the air. Surprised Stuart and co. didn't pick up on this given how they nailed basically everything else.

It sounded like they didn’t have as much experience on the Knuckles campaign. I have a lot with it because kid me was too dumb to figure out the Spinning Barrel of Doom which Knuckles avoids entirely so I did his mode a lot more than Sonic’s.
