They each have a different special place in my heart, but if I had to get rid of all but one. I'd keep Spotlight, the white one on the top shelf. Her design is really appealing, as is her personality in-game!

I just used some standard spray-on clear coat from my local hardware store. Definitely make sure you're 100% happy with your paint job before you spray it on though.

The trap crystal reader is just another NFC reader technically speaking, and reads every type of Skylander just fine. You can even place a figure over the empty slot and it'll read.

I'll certainly consider both options, though I admit that I'm not super familiar with most of the non-dragon Skylanders. In fact the only non-dragon skylanders I own are Donkey Kong and Sonic Boom (who I thought was a dragon, but griffins are cool too)
