How deep is the ONT data? If R10.4.1 you’ll probably be better off just assembling the long reads these days tbh. If oversequenced consider sub sampling as @rrwick.bsky.social recommends in his tutorial rrwick.github.io/2023/11/06/a...

No experience with that specific type of sample unfortunately. No yields from say direct filtering to a small 0.1um filter & PowerSoil extraction? Maybe @jenskallmeyer.bsky.social has seen similar low biomass samples?
