SRD was already located _inside_ of Nintendo's headquarters before the acquisition, and they have never worked on a non-Nintendo game.
Toshihiko Nakago, who Satoru Iwata called the third person in Nintendo's "golden triangle" (with Zelda+Mario co-creators Miyamoto and Tezuka), was it's president.

SRD provided the programming for most of what we consider the flagship Nintendo titles -- Mario, Zelda -- for decades, from the very start of those franchises.
They only got acquired by Nintendo three years ago:

There's more context in the interview. it just wasn't in the form of a quote.
It basically boils down to him giving an example of NOT doing a remake Miyamoto asked him to do -- LTTP for the 3DS -- and why he thinks the changes to TWW elevate it to "something new".

I didn't _just_ mean this as a joke; I think it is interesting to see a guy who has this opinion but ALSO approves and helps push these kind of projects, over the years.

You're not wrong! "Producer" for the Zelda series ranges all the way from "distant approval guy who only plays major milestones" (Miyamoto for Link's Awakening, Majora's Mask) to "director in all but name" (Miyamoto for LTTP, Ocarina).

And of course, the flute theme that Kondo remembers Miyamoto being so particular about was later reused as the Ocarina title theme
