Yes, you can bake the csg using a plugin or making a scene and exporting to gltf (not tested). It's worth to check if solves the missing polygons. It will add an extra step to the workflow, but...

I tried it, but... I think I need to tweak the resulting track to add variety. So I feel easier for the workflow to make everything in blender, apply the modifier, tweak it and then export it.
If you have a different approach that want to share will be awesome to hear ☺️

I've used decals in godot but I'm trying to stay away from it at the moment. Using too much decals closely make artifacts to appear. I think I will restrict it to dynamic events like stomps or visual feedbacks.
