Here's a snippet of the code + setup, ofc it could be done better but literally a 10min job. Attach "Input_event" to the Area3D and add extra call for button index.
Buttons could also be saved as scenes, animated in/out when "clicked".
Screen could also listen for keyboard input 0-9

Instead of pokestops it would be things like caves with multiple levels, filled with enemies or loot, random shops for buying/selling stuff. Major places of interest would have been boss encounters

Combat would be similar to old jrpgs with Attack, skills, magic, items or escape
