1. The DOJ doesn't want it to appear there's an avenue for these people to return; which could possibly erode their power
2. They don't want this guy coming back and telling the horror story of his experience in El Salvador to the American media

This is an odd case. The kidnapped man holds an El Salvador passport AND he is imprisoned in his own country. Now that he is in his home country, the US has no legal method to bring him back to the USA. Either the US negotiates his release OR we send in the Navy Seals to kidnap him again.
Another possibility is that they feel that conceding to judicial rulings appears weak. Appearing strong is infinitely more important to them than following the law or the Constitution.
