If you're noticing specific cores getting hotter then others, then it's possible that you had too much paste above that specific core.

I think if you had too much, you would have seen the thermal paste spill out after you put the heat sink down and tightened it.
From what I remember, you should apply thermal paste in a size beteen a grain of rice and the size of a pea.
What you don't want is a giant thick glob in the middle

Try uninstalling that MSI software.
(Check that you have ways to get it back in case you want it back and it doesn't do anything)
I've read reports of MSI software causing computers to Overclock/Overheat all the time and removing it can fix it.
