Turning Peter Parker into a guy destined to be Spider-Man takes away his everyman quality. A big part of his appeal is: this could have happened to you. That's why the whole parents as S.H.I.E.L.D. agents story sucked--because I could get bit by a spider but my parents aren't secret agents.

Even though Stan Lee wrote that story, Peter's parents being secret agents was a really bad idea.
Larry finished it, Stan hated it. He didn't want to run it at all, but in the end he burned it off in an annual. Or so I have been told.
Of course the Amazing Spider-Man movies tried to do stuff with the "Peter's parents are spies" thing, but those movies made a lot of bad decisions.
It just cheapens his origin - and for nothing
Even as a kid clones seemed a bridge too far.
If that happened in a science fiction themed book like the Fantastic Four—maybe. But I don’t want to see a literal Batman clone in Detective Comics.
Incidentally, Madam Web has the spider totem thing *and* the secret agent dad thing!
I really hate that movie.
