The point is to expand presidential power by (illegally) making it /de facto/ within his power to write an EO that effects any and all of this /kind/ of organization. They'll try this again if they don't get away with it*, or if they do they'll try again with similar kinds of orgs.
* the reason they're doing property damage is so they might destroy the organization, if the judge says they're wrong, which is a different kind of getting away with it, because it encourages the compliance of other organizations.
So they'll go from here to, say, asserting (illegal) authority over the Red Cross, which has the same structure of being a 501(c)(3) founded by Congress. I expect if they're successful at assert that authority, they'll tell them (among other things) not to provide blood to trans people in surgery.

For anyone who isn't aware, District Judge Beryl Howell is the same judge who blocked Trump attack on the law firm Perkins Coie, the same firm who represented Trump's political opponents. So she already has a history of blocking unlawful EOs from this administration.
