We did Shinkansen to Tokyo and also the oldest most amazing wooden train to the coast from Kyoto. Both fabulous.

If you get a chance, go to a baseball game, tickets are reasonable, it's a great way to see normal life in Japan.

When I went to Japan on a school trip the main things I remember are the trains being crammed but ALWAYS on time and also winning a set of ipod speakers for £1.50 from an arcade machine

It's like being on a different planet. You won't see a single piece of litter anywhere. Travelling on railway super easy. The ticket inspector bows to each carriage. Rules about indoor slippers in ryokans took getting used to. You must all experience an onsen too. You will love it.
